For fat loss and overall muscle toning, which workout is best: a half-hour of swimming or running? I typically follow this up with a half-hour weightlifting session.

In a half-hour exercise session you'll burn almost twice as many calories running than you will swimming. The outcome varies depending on your body weight and the speed at which you run or swim, but the impact and propulsion of running makes it a bigger calorie burner per minute of exercise.
That being said, swimming is easier on the joints and allows for a good all-over body toning regime. Running can be stressful on the joints and focuses it's toning on the lower body.
If you're doing a half-hour of weights after your cardio workout then you're managing the best of both worlds. My suggestion would be to run some of the time and swim other times and allow the weight training to take care of the toning.
